Masking segments of helical filaments

Hi All,

I want to mask the input stack of images (overlapping segments of filaments). While I can mask them from the sides, many of the filaments that are orientated diagonally in the box are cut off. How can I mask the filaments in such a situation?

Frealign performs the kind of masking you describe automatically when it reads in your segments. In Frealign’s control parameters, there is a value for the outer radius of your filament (first number on CARD 2). Unfortunately, there is no option to write out these masked segments.
